Hey,
I haven't clearly understand how I am supposed to work with Shapes and Breakpoints.
If I insert a Shape -> Unhide it on breakpoint -> Resize it to match the breakpoint screen size. Can that work? Or should I define different shapes per Desktop and Breakpoint?

Shapes are not responsive, so they cannot have a different size in breakpoints.
If you need a different size then you will have to clone shape.

It says: (*) Shapes and Logos can be made responsive if you set the output format (publish) to 'CSS3'
Are there any Cons of using CSS3 shapes instead of images?

When published as CSS, shapes only support rectangle, rounded rect and ellipse.Are there any Cons of using CSS3 shapes instead of images?
